What does "Thats scuppered your chances" mean?

Today it means: spoiled, ruined, no chance of success now.

The "scuppers" are the waterways or gutters along the edge of the deck which drains of any water. If a sailor were to be knocked over by a wave sweeping across the deck then the chances are that he would end up in the scuppers. He has therefore had his feet taken from him and said to be scuppered and had little chance of standing up.
